I am trying to get Deadline Mobile up and running and was following the outline procedure http://www.thinkboxsoftware.com/deadline-5-pulsewebservice#Pulse_Web_Service, when I cam across an issue that I cannot seem to resolve. When I open my repository options it seems I am missing a lot of them. As you can see in this image below the options on the left are what I have access to, and the image on the right is what it outlined in the setup docs for Deadline Mobile. Am I missing something somewhere? Is there a way for me to gain access to these missing options?

Yes, upgrade to 5.1. 
Just kidding, but the updated repository options you’re seeing are from 5.1. Most of these settings exist in 5.0, but you have to select Repository Options from the list on the left and scroll through them to find them. You can download CHM or PDF versions of the documentation for older versions of Deadline:

This way you can find specific instructions for your version.
