RealFlow uses a Y-up coordinate system, where X is pointing to the right and Z is pointing at the viewer when looking through the front viewport. Same applies to Maya, XSI etc.
3ds Max uses Z up where X is pointing to the right and Y is pointing away from the viewer when looking through the front viewport.
Krakatoa DOES NOT perform any coordinates conversion when reading and writing BIN files. (I will have to ask the developers why, but it does not at the moment). So it is up to the user to orient the emitters to match the target platform.

Thank you Bobo.I hope this kind of specification will be fixed soonI deal with this problem by rotating Pflow's root dummy and it is succesfull.
But another problem has happened in some cases.When I saved particles as bin file.Krakatoa error "realfolw_bin_particle_ostream:Did not expected number of particles to file.There were:-1 particles left"occured .
We are looking into the possibility to add an option to transform between Y-up and Z-up coordinate systems when saving and/or loading BIN files.
I will have to ask the developer responsible for the feature to comment on the other problem. He will be back in the office on Thursday, so please be patient.
