What is the easiest way to upgrade a repository and all the clients from 3.0 to 3.1? Start from scratch or install over the old repo? Will 3.0 clients upgrade themselves if they have permission?

You can install the 3.1 repository over 3.0 and have the clients auto upgrade themselves as explained here:
