Hello there!
We’ve recently upgraded to Deadline 4.1 from 3.1, but we have no idea how to set it up!
I’ve installed it and i’ve think i’ve done Deadline configuration right, but we are unable to render at all. We mostly use Celaction 2D, After Effects CS5, and Maya 2011.
Does anyone know how to set these up and help me keep my job!
If anyone asks i’ll try and explain what i’ve done but i’m a compete ‘fr00b’

When you say upgraded, did you install the 4.x repository over the old 3.x repository? If you did, as far as am I aware, that’s not going to work. Upgrading from 3.x to 4.x seems to be more of a clean install and you’ll need to reconfigure any non-standard program installations if the plugin configurations don’t match (if you installed Maya to a different place than the default target, for example)
It might also be helpful if you could provide more information about what you did and the nature of the problems you are seeing (error output or similar from log files).
As Phil stated, we will need more information in order to help you out. The first thing we need you to do is describe how you upgraded. Upgrading from 3.x to 4.0 requires a fresh install of everything, as explained here (see Major Upgrades):

If you just installed over the existing repository, that will likely cause some conflicts. The clients would need to be reinstalled as well. The upgrade page has a link to the install instructions that you can use for reference. If you have any questions along the way, let us know and we will help you out.
