Two teapots, instanced CFV Genome, InputChannel Normal -> ToWorld -> OUT:Color.
The ToWorld matrix is used for both modifiers. Meaning rotating one teapot will cause the OTHER teapot’s color to change.

I am quite sure this is As Designed (or at least a Known Limitation), but I will leave it to Darcy to comment/decide.
I might be able to fix this, but I suspect it will have to wait for a point release due to the fundamental nature of the problem. Suffice it to say that instanced objects with Genome modifiers are impossible to do correctly with Genome as an object-space modifier, but it should be possible to instance a Genome modifier on distinct object/nodes.
This is now fixed as of Beta 5 (April 5th, 2012).
