Does the PRT Loader load any Int32 channel and expose that to 3ds max? ID, MXSInteger, etc? Like to material ID or face ID or something?

Not at this point - it loads only what is necessary for krakatoa to render (Position, Velocity, Density, Color, Normals). What you are asking for might be part of the future shading system where any data from any source could be piped into any target channel...
