When submitting a job through the drop down menu in Modo to Deadline, I can’t seem to find where to assign a file type or output path for a Layered EXR. Can Modo/Deadline do layered EXRs when not submitting through the monitor?

The path and file types are most commonly set in the scene file. If we have the capability of overriding that, we will have that option in the submitter, but this is not a common option.
