Is there a way to add separators / submenus for the scripts (jobs in particular, but slaves would also benefit from this)?
Also, can we define custom icons for our scripts? Things are getting messy 
In the Repository Options, you can do all of this (except adding separators) from the Script Menus page.

bug: Keyboard shortcuts seem to stop working for scripts that are placed in submenus
I can’t seem to reproduce this bug. Which scripts specifically (submit, jobs, slaves, etc)?
Job scripts, we had a couple with keyboard shortcuts already assigned (alt-R and shift-C). Then after reorganizing them into submenus, the shortcuts don’t work for neither.
Ah, that’s it. I wasn’t testing with overriding existing shortcuts. I was able to reproduce, and this will be fixed in beta 13.
